Autoimmune Diseases in Women: Causes, Symptoms & Natural Support
Many women when they hit 40 or over may be told they’re just “getting older” when fatigue, brain fog, hair loss, or stubborn belly fat start showing up.
But the thing is, these are often signs of something like Hashimoto’s thyroiditis. Hashimoto's is the most common autoimmune condition in women.
It’s not just a thyroid problem. It’s actually your immune system getting triggered, your hormones, your entire metabolism going crazy, and it’s time you know what's really going on.
What Are Autoimmune Diseases?
Autoimmune diseases are conditions in which the immune system mistakenly attacks the body’s own tissues. The immune system’s job is to defend the body against disease and infection, but in people with autoimmune diseases, the immune system becomes confused and attacks healthy tissue and organs instead.
There are more than 80 types of autoimmune diseases. Some are well known, like Hashimoto’s thyroiditis, rheumatoid arthritis, lupus, psoriasis, coeliac disease, and multiple sclerosis (MS). Others are rarer and can be harder to diagnose.
Hashimoto’s is an autoimmune disease where the body mistakenly attacks the thyroid. Over time, if the attack isn't halted, thyroid tissue gets damaged, hormone productions slows down or stops. This results in your metabolism slowing down, and nearly every system in your body getting affected - energy, digestion, mood, and more.
It’s estimated that about 90 of underactive thyroid cases are actually caused by Hashimoto’s, but shockingly, many women don't know this as they are never told by their doctor or physician.
Once your thyroid hormone production slows down or stops, you might get a prescription for levothyroxine... but never a real plan to figure out what's irritating or triggering your immune system, support your immune system, reduce inflammation, or address the root cause.
Why Are Autoimmune Diseases More Common in Women?
Autoimmune diseases affect women far more often than men. Around 80% of people with autoimmune conditions are female. And symptoms often appear during the childbearing years, or during perimenopause and menopause, which are times of big hormonal shifts.
Research has shown that women are more susceptible to autoimmune diseases due to hormonal, genetic and environmental factors.
Hormonal Fluctuations:
Oestrogen (plus fluctuations) influences immune function, making conditions like lupus and Hashimoto’s more common during pregnancy, menstruation, and menopause resulting in a disrupted immune balance..
Genetic Factors
Women have two X chromosomes, which carry many immune-related genes. This increases the likelihood of developing an autoimmune response.
Environmental Triggers
Toxins, stress, and infections can over-activate the immune system, leading to chronic inflammation and autoimmune disease development.
Other causes include:
- Chronic stress increases inflammation and depletes cortisol, which affects both thyroid and immune function.
- Nutrient deficiencies like selenium, zinc, and vitamin D are common in women with Hashimoto’s.
- Gut health issues like leaky gut or SIBO often drive autoimmune flare-ups.
When all these pieces collide? It’s like the perfect storm for Hashimoto’s to occur.
What Causes Autoimmune Disease?
The causes of autoimmune diseases are not fully understood. It’s believed that a combination of genetic and environmental factors contribute.
Some common triggers for autoimmunity include:
- A family history of autoimmune disease
- Viral or bacterial infections
- Chronic stress
- Poor gut health (including intestinal permeability or "leaky gut")
- Food sensitivities (especially gluten, dairy, and soy)
- Exposure to toxins (such as heavy metals or mould)
- Nutrient deficiencies (especially vitamin D, selenium, zinc, and magnesium)
In functional medicine, we often talk about the autoimmune "trifecta": a genetic predisposition, an environmental trigger, and intestinal permeability. When all three are present, the immune system can start to misfire leading to autoimmune disease(s).
What Are the Symptoms of Autoimmune Disease?
Autoimmune diseases can cause a wide range of symptoms that vary depending on the condition. Common symptoms include:
- Fatigue
- Joint or muscle pain
- Skin issues (such as rashes or dryness)
- Digestive issues (such as bloating, constipation, or diarrhoea)
- Hair loss
- Brain fog or memory issues
- Mood changes, anxiety, or depression
- Weight gain or difficulty losing weight
If you’ve been told your labs are "normal" but you suspect your "glands" might be at fault, and you don’t feel like yourself, it’s time to dig deeper. A full thyroid panel, comprehensive blood panels, nutrient testing, and gut health assessments can reveal what's really going on.
How to Support Autoimmune Disease Naturally
While effective medications for autoimmune diseases exist, lifestyle modifications can play an important role in managing autoimmune disease symptoms.
Supporting immune health naturally starts with finding out and removing whatever is over-activating your immune system, reducing inflammation, calming the immune system, and healing the gut. This includes:
- Removing inflammatory foods (usually gluten, dairy, sugar, seed oils)
- Eating a nutrient-rich, anti-inflammatory diet
- Supporting gut health with probiotics and gut-healing foods
- Balancing hormones, especially during perimenopause or menopause
Chronic stress worsens autoimmune symptoms by increasing inflammation. Stress can be managed through other lifestyle changes like:
- Safe and Sound Protocol (SSP) – Regulates the nervous system
- Yoga & Meditation – Reduce cortisol levels
- Daily Movement – Supports joint and immune health
- Better Sleep Habits – Aim for 7-9 hours a night
Since 70% of the immune system is in the gut, improving gut health is critical.
Researchers have found that the good gut bugs balance immune function. By promoting the growth of beneficial bacteria in the gut, you can help reprogram your immune system and reduce autoimmune symptoms such as low mood and inflammation.
You can eat a diet rich in pre and probiotics to enhance gut health, including:
- Eat fermented foods (sauerkraut, kimchi, kombucha)
- Include prebiotic-rich foods (asparagus, garlic, onions)
- Consume high-quality probiotic supplements
- Work with a practitioner to test for gut infections or leaky gut
Also, when it comes to food, there’s no one-size-fits-all thyroid diet. But there are clear patterns that help reduce inflammation and calm the immune system.
Foods That May Make Symptoms Worse:
- Gluten
- Dairy
- Soy
- Processed sugars and seed oils
- Artificial additives, preservatives, and excess caffeine
These foods can trigger immune reactions or stress the gut (in susceptible people) - two things we want to avoid if you have Hashimoto’s.
Foods That Support Thyroid & Immune Health:
- Cooked leafy greens (kale, chard, spinach)
- Sweet potatoes, squashes, and root veggies
- Healthy fats like olive oil, coconut oil, and avocado
- Wild-caught fish, pasture-raised meats, bone broth
- Anti-inflammatory herbs and spices like turmeric and ginger
Reminder: Too much raw cruciferous veggies like kale or broccoli can slow thyroid function for some women, especially if iodine is low. Be sure to cook them instead.

Conclusion:
You’re not “just tired” or “just getting older”!
Autoimmune diseases can be challenging to live with, but managing stress, diet, and gut health can help reduce symptoms and inflammation.
While there is no cure for autoimmune diseases, taking care of yourself is essential to keeping symptoms under control. People who experience symptoms should seek medical attention and work with their healthcare providers to develop a comprehensive treatment plan. By doing so, you can improve your overall health and quality of life.
However, if you’ve been dismissed, handed just a prescription and sent on your way, or been told your test results are fine, even though you feel anything but "fine", please know this:
You’re not imagining it, and it's not all in your head no matter what you've been told. There is a reason you feel this way, and there's a way to get into remission.
Hashimoto’s is a complex condition, but with the right support, food strategies, and functional medicine tools, remission is possible.
